He wasn't trying to erase it, he just wanted to reset it. While that is bad, I think that he still couldn't quite feel empathy-- as in his mind was still in that altered state until Frisk saved him, even though he had his true form. If he isn't under an altered mindset i.e Flowey, I don't think he would've done those things.

While he isn't blameless, you can't fully blame him for actions under that altered state of mind as it was forced upon him.
