Being run through is not immediately lethal. People have lasted for days.
It's the bloodloss and infection that are the killers. Well, that and the pain being enough of a distraction for people to lower their defenses enough to die.
There are records of people doing exactly as Ganon did in battle to get an opening and lasting for a while.

It entirely matters where the blade pierced him. Through his gut, I would assume the blade would hit a major organ somewhere?

And most of the major organs are in the ribcage. The gut is mostly intestine. The kidneys are at the back and to the side.

OK. As long as he holds his stomach while he's eating, the food should still make it through.

Normally: nah. There will be internal bleeding, leakage from the cut intestines (urine and excrement), and infection. Even when people in the old days tried to seal the wound by cauterizing it by shoving a heated sword through the wound, the injury still killed the person.
However, since a person's omni heals everything except immediately lethal wounds; yes. He just has to hold on for a while and he will be perfectly fine in a day or so.

Yeah, apologies. At the time of writing I was very tired and just wanted to finish posting so I could get to sleep/get Jeff to stop hassling me :p I already had to wait for Link to get his permission to end it that way. If you want you can edit in Proto's attempts to stop her, just wasn't sure of what his exact reaction would be.
