Would fangames count as part of a series, like .flow is a fangame for Yume Nikki?

For any practical purposes (moves, characters, etc.), yes. I will say that, if you intend to draw from fan works, it would be helpful to mention that in the application/roster, since even people who may be familiar with the original series may not be aware of the material you are using.
