I know we have Omni, but if you went to a random human living in Omniverse and asked them, "Do you believe in God?" would they know what you're asking to begin with?
If the concept of god exists, that'd mean that religion likely does as well. Does Omniverse have a single religion, many of them?
If you asked the same person which God do they believe in, what would they answer?
This may come off as a non-answer, but it would entirely depend on the person you're asking. There are likely to be as many metaphysical interpretations of the Omniverse and its place in the cosmos as there are religions. Some likely continue to believe in their deity and regard the Omniverse as simply one of their realms. Others might view a sufficiently powerful Prime or even Omni himself as that deity, as an embodiment/aspect of it or as their deity's appointed messiah. Yet others would probably view the Omniverse as a realm with separate deities entirely, forcing them to either adapt/abandon their faith or desperately seek a way to return to their world. And some might have a faith that doesn't revolve around the worship of a specific entity to begin with, thus making them unaffected by the change. Really, there's almost no limit to how any given individual could interpret the Omniverse and their own place in it.
I will say that, because of how young the Omniverse is, chances are that it is a melting pot of various religious beliefs that individuals brought over from their native universes. Of course, since getting transported into the Omniverse is a very drastic change for many, that doesn't preclude the creation of new branches, sects and maybe even entire new religions.
