Does participating in the Fusion Fight that Ruby has created count towards the fusion medals?

No, since the mock fights are a strictly OOC/non-canon affair. Only what happens to your character IC counts.

EDIT: Achievements are based on the accomplishments of your PCs. In other words, it doesn't count if you do it with an NPC. So, for example, Gamzee would have to reach the Void/Oververse in order for you to gain the appropriate achievements.
