Okay, did a bit of thinking on this one. Let's see. How about this (it's actually closer to reality, now that I'm considering it):
Athena comes from a particular version of reality (just like any of the other characters here) called the Realm of the Eclipse Phase (as opposed to the "Marvel Universe," the "Real World," places like that). This realm contains three Timelines (one sci-fi-influenced, one steampunk-influenced, and one modern-era-style), and she is "from" the first one. She is still a Soul, and there's still a god that she is a part of, but we can forget about the name Omni for that god (he never did divulge his name, real or otherwise, to the characters - IRL, I made up the name Omni just to have something to call him). Maybe she'll know him as something else, or maybe he just won't have a title at all. Additionally, he'll still look somewhat similar to Omni (he was a gray, featureless figure), but since she's blind, she wouldn't be able to tell anyway. They'll have entirely different voices, different brain signatures (she can sense those), etc. Therefore, she might compare them to each other occasionally, but there will be basically no real connection between the two of them (despite supreme power and all that, of course). Now, coming here, she probably believes that she's been sent to the third Timeline, since that's the only explanation that fits with her former notions of reality (unless she's willing to conclude that her teammates are dead, which she certainly isn't). However, I think eventually (after finding other Primes, meeting characters who had never heard of robotics in their home worlds and seeing traditional fantasy magic take place, probably) she'll come to realize that hey, she's not in Kansas anymore. This is a set of worlds completely outside of her regular realm - some people here don't even fit within any of her rules of existence. It's not the third Timeline at all. (She would actually find this quite fascinating. :p)
