I think the one I've had the most fun with was HeartGold.
Gen 2 story, so you got double the gyms, lots of the more recent pokemon added in, the new mechanics and interface and the epic battle with Red at the very end.
I have exceptionally fond memories of trying to bet Red when about 18 levels lower than his lowest level pokemon, all the guys from church who play pokemon gathered around giving suggestions or making jokes, and in the end I managed it because of how amazing my steelix was.
Feels good man.
