Why not make the pokemons the prime, with the trainer as an NPC? Each different pokemon could be an alt form, although i'm not sure if it'll need shapeshifting. Yes, you would need to be reeaaaaally careful to not get your trainer killed, but otherwise i can't see any downside to this
