Well, as a player I want to be able to set myself up for my future exploits and the Endless Dunes is the best place for me to enact the plans I have in place for my character.
As a character, like I said, he was drawn back to the desert. You could explain it like how turtles return to the same beach they were born on to lay eggs, or just as a resonance of the soul. The desert is in Ganondorf, as much a part of him as his heart. He was hammered into what he is by the harsh desert winds, the brutal heat of the day, and the deadly cold of the night.
So, even looking at the decision from the point of my character, it wasn't so much that Ganondorf said: This is the way to the Desert. It was him "feeling" that he belonged beyond that gate.
