The switching cooldown applies to the person, not the account. You personally will have to wait X amount of time before switching with either account after a previous switch.
(Although if you haven't switched often and can generally explain why your current character(s) doesn't work and why your new one(s) will, the time can be reduced. It just won't always be.)
