How much time/effort will it take to start a trading company in the Dunes/Deeps? I mean a legit company with several ships, contracts and a couple-hundred secondaries (employed from the locals likely). I mean, primes can't be the ONLY thing producing stuff here, right? And even then, some of them are bound to be better at making certain stuff.

Well, the Deeps would probably be easier for that, insofar as the Dunes are exclusively Sand, but if you weren't married to the idea of SHIPS, it could work in both.
And as far as what you're talking about, it would be a WHILE. It's certainly not impossible, but it would be a long, wonderful story of struggle and triumph. Sinestro is trying to create a small peacekeeping force in the Dunes, and has been since day 1, and I'm only now approaching a time when I'd feel comfortable asking the Staff if it'd be alright.
I think it's a great idea for your character though, and I think working towards that would be a great solo writing goal. It's really nice to write towards something you really really want, because it keeps you going even when there's not a lot going on with your character.
If you're in it to win it, be sure to rub shoulders with all of the powerful NPCs and PCs in the area, as getting a bit of extra IC help will put you a lot closer to your goals.
