Taking what you said into consideration, Parasite or T-1000 might just be the better choices. Dr Doom and Lex Luthor are too calculated. They both create intricate plans and anticipate multiple scenarios.
Magneto is kind of limited, always trying to promote the status of homo superior but then again, it would be interesting to see how he'd respond to a change like this. Given there aren't other mutants really, besides maybe Deadpool.

I thought about that, but those seem a lot more like NPC type villains to me. Dumbledore and Professor Xavier being NPCs but Voldemort and Magneto being PCs wouldn't compute with me.

If I were to go with a villain alt it would probably be Jon Irenicus.

He wanted a 'be evil straight away' villain. Irenicus was... ah... motivated, but he's the calculating type, for sure.
Any villain I pick is, of course, gonna need to be obviously evil, but I do prefer villains with plans. It's hard to roleplay a villain with no motivation other than being a dick for the long run. I just want someone who doesn't bother to hide the fact that he's evil, which everyone I've listed thus far doesn't.

Oh, I agree. Handsome Jack also thinks that he's the good guy. It's not about how the villain views himself. It's how the world views him that I'm looking for. Right now, and possibly forever, the Omniverse is probably gonna view Ganondorf as neutral at best. Sure, we all know he's a bad guy, but he's never gonna make it super obvious, unless something happens where he's unable to hide his true nature any longer. At which point, you'll all see a brand new side of this character.
I do appreciate villains that view themselves as heroes though. Ganondorf is kind of like that now. Oh, he knows he's a bad guy, but he feels that the ends justify the means. Order. Security. Prosperity. Safety. These are all things he's striving for. And if he has to take away every last freedom of his subjects to give them these things, he will.
Another "cool" option would be to play as Simon. Aka: the Ice King.
