So I would like an answer so would the bond with Chara and Frisk still be there it with Guus permission just be for the story arc

Before we can really provide you with an answer, you'll need to clarify as to how exactly you intend for this bond to manifest itself in the Omniverse. If it's a sensitive matter that you don't wish many people to know, you could either use spoiler tags or contact me (or another staff member) via PM.

We'll it would only tell that we were both here and where we were or it could just be that we're both here but if the thing to pet us know where we were would only be a sort of thing where you don't know where exactly but you know the basic area they are

What you're describing is essentially the functionality of a Vita Compass. Needless to say, that's not something we can just permit you to have free of charge, even if it is just for a specific person. So, in order to have this kind of ability, you will have to buy a Vita Compass and have Chara encounter Frisk (assuming they haven't encountered one another yet).
I will say that, if you do end up doing the above, you're free to fluff/explain it as a bond between the characters that they (re-)established. But keep in mind that this would only work both ways if each of you had a Vita Compass.

After a bit of consideration, I'm going to say that you may do so, though as you said, only if Frisk/Guu actually agrees to this.
I do need to stress that the two would only know that the other is in the Omniverse...somewhere. For anything more specific, you would need to have a Vita Compass and have them encounter one another.
