Would a shield or helmet that was made by secondaries still 'work' depite the fact that it wasn't summoned?

A: Yes, though you should bear in mind that, as explained in About The World, guns in the Omniverse are usually less powerful than those in real-life due to being tied to the power of the summoner. The exception is those summoned by Primes with high (5+) ATK and TEC stats. It's likely that any weapons obtained from secondaries will be very weak examples, not nearly as effective as using weapons you made for yourself, and easily broken by most Primes. 

From the FAQ.

So, yes. They'll work. But unless you get a move for it, it'll be weak. And could break.

Bear in mind, a helmet won't increase your defense though. It'll basically just be cosmetic fodder. (Although if you got a DEF stat increase and pretend it's because of a helmet you stole, that'd be fine.

Could I create a secondary that has a sort of deadman's switch? I.E. could I summon a secondary that has a bomb implanted in their heart that is set to go off via a trigger word or my character's death?

Sure. Unless you purchase said bomb as a Move (and use the Secondary via an Assist), it'd only kill that Secondary, however.

Alternatively, a super attack would work (without buying an assist). If the only thing you want the secondary for is being a bomb - that'd be the better option cost wise. (Since Super Attacks can be like an assist, but essentially just for the attack).

To clarify my character wants to summon someone from his own universe. This secondary has several traits that my character finds useful, however he also believes that the secondary will inevitably try to backstab him or actively work against him. So my character wants to have insurance that he can not only control the secondary, but also make sure the secondary will actively try to keep him alive.

It doesn't necessarily have to be a bomb, but it needs to basically be a kill switch that my character can activate easily and will also automatically activate in case of his own death. I don't intend to use it as a weapon or anything.

You would only need to purchase the NPC as an assist if you plan on them being able to more in battle than just you forcing them to explode on someone.
